I now have mutagenic touch with Nether Grafting and Quick Mutations, but my pets are only getting one buff instead of 2.

Working as intended - Quick Mutations grants one mutate at summon, it's kills where it has a synergy that ticks up the total granted on kills.
This is of course open for debate as to how it should work.
